NAME

shiftchk - helps to find shifted base pairs.

 

SYNOPSIS

shiftchk
[-nnumber | -number=number] [file]

 

DESCRIPTION

shiftchk colors all base pairs, so that each base in a pair has the same color. The left base in a pair has a color decided by its position. This makes it possible to see whether all right pairs in a given column has pairs in the same position. Input is either from file or stdin. The output is sent to stdout.

 

OPTIONS

shiftchk accepts the following options.

-nnumber
--number=number
Sets the number of colors to number. Default is three.

 

EXAMPLES

Color alignment using six colors.

shiftchk -n6 foo.col
